But basically the Premier and the Challenge seems to be the analogue of GSL Code A and S - two sub-tourneys in the same season of the same league.
Anyone with more insight?

So first, everyone is put into a qualifier. This qualifier consists of two rounds, and everyone is put in the first round.
The first round is the single elimination "best of 3" format. If you win your best of three, you go straight to round 2 of the qualifiers. The top 20 go to this round. Nothing is said about the losers in "Qualifiers round 1", so we have to assume they simply fall off the SSL.
These top 20 then compete in this "Round 2 qualifiers". These 20 winners from Round 1 get put into 5 groups of 4 people. This is again a "best of 3" setup. The two best of each group get put into Premier and the two losers advance to Challenge.
From there on it becomes a complete mess to me, with BO3 round robin setups, with varying "advances" depending on how well you performed. I mean, there are 5 (!) forms of advancing from this point on.
I'd love to see a flowchart or some such because it gets really messy towards the end.

Without spoiling, can anyone explain what the difference is between these two?

I thought Challenge was the second stage of the SSL, but the second stage is a BO5 while Challenge is still BO3, so it's not the second stage.
Is Challenge just a different group? I'm confused :(
The first is actually Premier, the second - Challenge.
I probably should've named the first one fully as 2017 StarLeague S1 Premier.
You can read more about how SSL is setup here:
